A Matrix Representation of Phylogenetic Trees
نویسنده
چکیده
In this paper we begin by describing two currently used methods for evaluating phylogenetic trees, one proposed by Fitch and Margoliash 5] and the other proposed by Saitou and Nei 7]. Both methods are heuristic in the sense that not all possible trees are tested to ensure that the best solution has been reached. We develop a matrix representation of unrooted binary trees. The problem of evaluating phy-logenetic trees is then transformed into the standard linear least squares problem. Then we propose a matrix decomposition method for evaluating phylogenetic trees.

RadCon: phylogenetic tree comparison and consensus
SUMMARY RadCon is a Macintosh program for manipulating and analysing phylogenetic trees. The program can determine the Cladistic Information Content of individual trees, the stability of leaves across a set of bootstrap trees, produce the strict basic Reduced Cladistic Consensus profile of a set of trees and convert a set of trees into its matrix representation for supertree construction. AVA...
متن کاملGreedy Strict-Consensus Merger: A New Method to Combine Multiple Phylogenetic Trees
Large and comprehensive phylogenetic trees are desirable for studying macroevolutionary processes and for classification purposes. One approach for obtaining large phylogenies is to combine the topologies (or source trees) from previous phylogenetic studies. Tree reconstruction techniques that use the above methodology are known as supertree methods. In this paper, we develop a new supertree al...
متن کاملQuantitative Comparison of Tree Pairs Resulted from Gene and Protein Phylogenetic Trees for Sulfite Reductase Flavoprotein Alpha-Component and 5S rRNA and Taxonomic Trees in Selected Bacterial Species
Introduction: FAD is the cofactor of FAD-FR protein family. Sulfite reductase flavoprotein alpha-component is one of the main enzymes of this family. Based on applications of this enzyme in biotechnology and industry, it was chosen as the subject of evolutionary studies in 19 specific species. Method: Gene and protein sequences of sulfite reductase flavoprotein alpha-component, 5S rRNA sequence...
متن کاملSubmitted 05.09.03 PERFORMANCE OF FLIP-SUPERTREE HEURISTIC Performance of Flip-Supertree Construction with a Heuristic Algorithm
Supertree methods assemble separate phylogenetic trees with shared taxa into larger trees, or supertrees, in an effort to construct more comprehensive phylogenetic hypotheses. In spite of much recent interest in supertrees, there are still few methods for supertree construction. The flip supertree problem is an error correction approach that seeks to find a minimum number of changes, or "flips"...
متن کاملOptimizing phylogenetic supertrees using answer set programming
The supertree construction problem is about combining several phylogenetic trees with possibly conflicting information into a single tree that has all the leaves of the source trees as its leaves and the relationships between the leaves are as consistent with the source trees as possible. This leads to an optimization problem that is computationally challenging and typically heuristic methods, ...
